94 Buick Park Avenue runs rough at low speeds - only when in gear

My wife's park ave. seems to run and rev fine when in neutral but as soon as you put it in gear with the brake on and give it a little gas it vibrates and acts like it is missing.  It was first discovered while driving down the road, at normal throttle opening (1/8-1/4 I'd say) acts the same, vibration and running rough.  If you let off of the gas and coast or if you floor it it seems to be just fine.  I changed the throttle pos. sensor a couple of months ago because it was running rough but this seems to be a different problem.  Plugs and wires are only a year old.  My wife recently had the battery changed and I noticed that the terminals were not very tight, I assumed that would be the cause of some of the codes that are stored:

P0740 - malf in elec. circuit for torque conv clutch
P0562 - sys voltage too low for current engine operating cond.
P0561 - sys voltage is unstable
P0361 - malf exists in pri. or sec. elect. circuits for ign coil "K"
P0321 - voltage signal from engine speed input is out of range for the current engine operating cond.
P0171 - fuel system for bank 1 was too lean
P0300 - multiple random misfires have occurred

I haven't had a chance to get the codes cleared after I tightenend the battery terminals so I don't know that it was the cause for these codes yet.  I'm afraid that since the problem is only there when it is in gear that it could be a problem with the trans.  

Any ideas would be appreciated.

Transmission would put a load on engine so it would make a miss more prevalent.  What you need to do is clear all DTCs and then drive it see which ones comes back
